The Welsh cyclist set a new world-high 28.306 seconds in qualifying and improved it in the Hausden Solder final as he defeated Italy's Vittoria Guazini at 4:25.874.
Morris, who won an individual chasing bronze at last year's championship, became the first woman to win a European title in the new 4km format of the event, with British Sophie Lewis finishing sixth.
Neah Evans finished 8th in the New Women's Kilo event, with European debutant Iona Moir 18th, Grace Lister placed fifth in the women's points race, and Noah Hobbs placed ninth in the Omnium.
On Sunday's final day, Matt Walls and Will Perrett compete in the men's Madison along with Evans and Maddie Leach at the women's event. Lyall Craig, Harry Ledingham-Horn, Rhian Edmunds and Lauren Bell compete for male and female Kirin, respectively.
